In one of The Advisor's messages to Pietro Salk, she mentions that she has a backdoor hack into the Ascendancy Point heat sensor system, which allows her to see people coming and going over ten floors of the building. This also porvides retrospective recordings of people's movements over the last few months.
The Cube Hunters figure out her password and, by looking at references to her movements in her messages, manage to narrow down where she lives - and therefore who she is.
The backdoor has since been closed, but you can still see read about the Cube Hunters' sterling work here.
